However, then I miss the transparent background, as well as all limitations of zoom and rotation for the scene. If I do sneak peak in 3dMaX everything is ok. Why is this?

The scene must be exported as usual, without any glTF 2.0 compatible limitations, just as you did it earlier. Then append you model with glTF 2.0 materials to this scene.
